Goku has been stronger ever since. But by the end of Dragon Ball GT, both of them are Super Saiyan 4 and equal in terms of power. Of course GT isn't canon so that would not be counted anymore. As of now, in the new series Dragon Ball Super, Goku is stronger than Vegeta.
